Whenever I try generating structures naturally in my addon, it won't waterlog the stairs, slabs, chains, fence, etc. But in this case, I can see that you have stairs, and they are waterlogged. I would like to know how you did it because I'm stuck on it myself with air pockets in my structures because of the chains and walls.
