When trees start up from saplings... none of them have stems or apples. If I move hundreds of blocks away from my home base, most trees have apples and stems on them.

apples only generate in unloaded new chunks and currently do not grow when you bonemeal saplings. your best bet is to get the placeable versions of apples with shears and grow them on trees near your base
