The only way to resolve this is to set your Nether and End radii so that their coordinates, when multiplied by 8, do not exceed the Overworld limit. For example, if your Overworld radius is 10,000, setting the Nether and End to 1,250 ensures that even at the very edge, you will stay within the Overworld border upon return. To calculate this for your own setup, simply divide your Overworld radius by 8 to determine the maximum radius for the other dimensions.
